Yeah, they should do. For me, they generally start shooting each other within a few seconds. It's a good idea to wait 10 or 20 seconds or so before picking a side, so most of the opposing force have already picked targets.

If none of the ships in a conflict zone are fighting each other, it might mean that the minor factions are in the process of changing state, and the conflict is ending but the conflict zones haven't dissipated yet.
