No it's entirely feasible to make it "replace" the shield generator, even though shields go in an optional slot, because already you can't put shield generators in multiple slots. If you try, it'll tell you you're at the limit for that "type" of module. It would just do the same thing if you already have a shield or a cloak generator and you try to install the other one.
