Because the fighters bays only hold one - two constructed fighters, while the 16 is the raw materials required to fabricate new ones, as opposed to just folded up in nice little boxes.
Another reason could be the hanger its self takes up less space than a module that deploys, refuels and repairs planetary explorational vehicles.
either way, we just don't know the dimentions of the inner compartments to gauge anything, you'll just have to trust Frontier.
