same for me. I have over 300,000c in bounty vouchers FOR pirates with that faction, and 5200c AGAINST me from that same faction. I can still land at the next station, security is even marked green. It's fooking stoopid. I can still claim my vouchers, but they will not talk to me about that bounty. It's like you owe someone money in the real world, and he refuses to take your money, to instead have you hunted by some court order; even though, beside of that, you did plenty for that same person, that far exceeds that pesky little mishap.
FD are morons. It reeks through all game mechanics.
