Actually the yaw rates on the ships in ED are not good most of the engine power is for moving in all the other directions yaw is only for small changes. So the vetical stabilizers can serve some purpose in the atmosphere. It is also possible the engines, tuned for space travel, will not be as effective with atmospheric pressure, and because these ships spend most of their time in space they won't necessarily be as effective in an atmosphere.
