The discrete fuel amount is in relation to the distance travelled. The Frame Shift Drive creates a bubble around the craft of altered spacetime, shrinking the space behind and expanding the space in front to allow one to travel through the local spacetime without being affected by time dilation. The higher grades of FSD use more fuel per jump because they use the fuel more effectively, allowing the engine to push the ship for longer periods of time per ton. Since a very specific and high amount of energy needs to be used to create this space time bubble and maintain it over a specific distance, the drive calculates how much fuel needs to be consumed to produce that much energy.
