You'd have to remember that shields require power, and that a vessel of that size would probably require an amount of energy so incalculably high, that there simply isn't a power source capable of keeping both the Farragut's colossal amount of heavy weapons active along with an all-around protective shield system.
It sacrifices shields for combat capabilities and armour. As for the heat arrays, I am rather stumped. they could've armoured those up, or added individual shielding around them. A pretty nasty design flaw, imo.
