The mission type does matter and it has doesn't bear any resemblance to the "Effect on Reputation" or "Effect on influence" rating each mission gives you.
The best ones to go for are the secret cargo runs (NOT the shadow missions. Shadow missions are more profitable, but give less rep, even though they are both ranked as "high". The missions are otherwise identical too apart from the name)
The normal courier missions are also good (Not the no scan ones, just normal A-->B flying)
These missions will give you several % at a time even above Lord.
