Actually, no, this does not happen with all ships.
With all ships, the fewer pips in ENG you have, the faster the boost falls off back to your current throttle speed. This can be used if you accidentally boost towards a station by slamming all your pips anywhere else (4 SYS and 2 WEP would be best) to increase the rate your ship decelerates.
However, the top boost speed is independant of pips. In my own testing, this includes on the Clipper (i.e. I haven't had OP's issue) but I'm not surprised - I've had 2 bugs across 45 games in the past 7 years, so idk, I just have great luck with bugs.
