Nope, it is currently not possible to destroy the cooling vents of a ship.  There are weapons (moslty engineer mods but also a powerplay specific weapon) that inflict heat on a targeted ship though.  Depending on the size iof the ship you are up against and its location, targeting a ship's powerplant will generally be the most effect subsystem to target, as when it reaches 0% power output is halved and there is a chance for instant ship destruction which increases with more damage past the 0%.  The second best subsystem to target is either of the main thrusters (appears as drives in subsytemt targeting), as taking these out force the ship into an uncontrolable spin.
