Mist be height.

I have an Assault Ship and if you take an outside look it barely fits into the hangar bay, nearly scarping on the roof with its fins on the back, and the buldge inbetween.

From the Wiki the Assault ship is 22,8m high, and it seems that there is not much more room in a medium hangar, looks less then a meter to spare. (In the Wiki the Gunship is only 22.5m so not sure what is right the poster ot the Wiki)
