For anyone else struggling with this: I thought the scanner wasn't working, tried a bunch of things, until I realized that I needed to select the object to be scanned first, just like how you'd select a star as a target if you want to scan it.
Just pointing the scanner and hitting the secondary fire button does nothing if you have no target selected.
