The codex shows the approximate time played. Note that Steam also counts the hours with the launcher open while not in-game. So if you forget to close the launcher it will inflate the total hours played.

Discovering your first Stellar Body type within a region with a Level-two Scan, your first biological Species (eg. Stratum Tectonicas) with the Composition Scanner, or your first Xenological discovery with the Composition Scanner within a category will award you with a 50,000cr Codex Voucher. Any following scans of a biological Species's color (eg. Stratum Tectonicas Roseum) or Xenological category will grant a 2,500cr Codex Voucher.
Despite the HUD displaying an immediate notification upon any discovery, and directing you to view your records entry, you must turn in your voucher to save your records. Losing your Codex Vouchers via ship destruction means that you will not retain any credit for the discovery in the Codex. Because the Codex Vouchers often take time to appear in your Transactions Panel due to server lag, forgetful explorers may simply neglect to redeem their vouchers at any station's Administrative Contact.
